the brake pedal is pulsing after tire/gear change? I have change the gear ratio and the ABS light are no longer on, but the brake pedal is still pusling when you apply the brakes.
Has anyone ever seen this before?

Is everything properly torqued? Did you get some grease on any of the brakes (try cleaning them off well)? Did the pads get rematched to where they came from before the change (right/left inside/outside)?
Make sure things are torqued, then clean it all well, then try rebedding the brakes.
could it be a computer problem?
Whomever replaced your wheels may have over/mis torqued the wheels lugs. This will cause the brake rotors to warp. The lugs all need to be torqued to spec, some people think it's ok to just tighten them with an impact wrench and call it a day.
could the computer be causing the pusling because of the gear change?
Could be an ABS issue still??
What did you change from --> to ??

if its a big change the bcm will need to be changed with a tech 2. do a search and you will find more info. you can use my name.

From a 3.42 to a 4.10
I have spoken to 2 other people with the same year truck and they are not having the problem. one guy went to 4.10s and the other to 4.56s
