Is it a dead miss on those cylinders? Any lifter noise? Maybe broken insulators on plugs?
Bet you a donut it will run fine with the MAP unplugged.
Think you got the wrong MAP. When you KOEO it should be around 14.9 psi. Yours is at 5.9 psi
Swap it out with some Ford type "F" fluid if you know it's on its last leg
Sounds like a VATs problem. You didn't provide a tune file so that is a pure educated guess. Does the dash show a flashing lock symbol?
Use BlueCat to tune the trans. If you want a faster shift play with the Shift Lead Time.
Not familiar with your wiring issue but I would put the scan tool on it and see if it says you are in anything other than P/N. That could be your no start. Also a cursory check of any current codes....
