I asked for the tune to make sure you turned off all the correct things for the AFM delete.
Past that you can raise the idle from 525 to like 650 and they always smooth out.
Post the tune.
Also if you didn't replace the lifters, you did it wrong. You can't run AFM lifters on a non AFM camshaft.
The nice thing about HP Tuners is that you can try something and change it if it doesn't work.
Start with a regular flex fuel table and see what yours trims do, then change it if needed.

The 3 bar sensor should be 312.50 and -11.25 if I remember right. The data needs to be correct for the sensor.
