So it still acts like the DoD cylinders are not firing.

Pull the valve covers and do an inspection. Disable the injectors and coils and crank the engine through and watch the rockers and make sure all of them move equally.
Check lifter preload. Make sure no valves are hanging open. At this point I would not consider it a tuning problem. Need to diagnose it mechanically first.

If you still have the old VLOM, plug it into the harness and see if anything changes.
Just wanted to reply since I don?t want to leave anyone else with this possible issue hanging.
Broken intake valve spring on #7. Replaced it and problem solved.
