you can't easily, the older mustang is not drive by wire, and does not have VCT, or even the same transmission just to name a few issues. (also no iac, 99 mustang no can bus, wont' be able to communicate with the GEM of the 99 mustang... )
You can get proven software already for the 99 GT, not worth the time or hassle of swapping anything.
Which software would that be?
A PM would be fine for the answer.

Sct pro racer package would be my first choice for that model. Or you could send an email to hptuners and ask when support for the older models will be available.
