I have a 01 sierra 5.3 2wd with only a 3200 stall and a single flowmaster exhaust. While running a log this morning in sd mode, I noticed at about 12:18 in my log my commanded afr changed from 12.32 to 11.63. What is causing this? I'm leaning towards cot but I'm not sure.
Yes, looks that way...max enrichment is 1.25 Eq Ratio which is like 11.25 at your 14.12 stoich setting. Should disable during tuning just to keep it quiet....Re-neable if you have stock CAT's after tuning.

Would it be ok to change the cot max to match my max commanded pe afr?
I would say yes....rule of selection by the PCM is to go with the richest commanded...making them both the same will either ask for an AFR that is leaner or at worse case the same. If you are running Hi flow CAT's or no CATs then disabling is the right strategy.
