I have all 3 as well.
I'm curious if this is ONLY happening when flashed with 3.0, first.

This was an issue isolated to certain, custom tuned (with other software) Ford vehicles. 2.25 and 3.0 would have been affected. The issue should now be resolved, just make sure you update your software and do a fresh read with it.
I have not been notified of an actual fix as of yet. I believe their is an issue with one company stepping on anothers toes, and that is where the problem truly lies. The software worked before, I used 2.25 to do these vehicle that worked flawlessly, then all of a sudden it doesn't, even on a vehicle that was running my tune, and when I reflashed an update using the new software all of a sudden it's an issue.
The fix is if you know it has been flashed with with another brand tuner, and reverted to stock, there will be an issue as those devices will n ot flash it back entirely stock, therefore a "correct" stock file needs to be loaded. Some have suggested to use a file from the repository, however This assumes that the files are actually stock. If you have access to factory ford files IDS, J2534toolbox, etc, I would suggest using those

no, these were all tuned with sct at some point, that is the common denominator. If its never been touched, then you are good. but if it has, then load a factory tune

yep, have an 08 in right now
started tuning, and nothing, loaded factory tune and back at it
getting a fuel pump upgrade for pulley swap, but customer was unaware that sct had been used, he just bought used. made a couple calls, and yep, a local tuner had installed sct on the vehicle a few years back

Makes me weary to try tuning this 2007 GT500.
It currently has an SCT custom tune on it. I returned to stock and read the PCM but haven't flashed anything. It's back on the tune via SCT until this is sorted out.
When you loaded in a factory tune, did you do so using HP Tuners or is the only way by using Ford IDS, etc.
Curious if I flash in a known good stock tune, will it return to normal...

to engineer
I have not had my hands on one recently, most of these were from a month ago, I literally had 10+ 06-09 mustangs here for tunes. I ended up finishing 4, 1 is still here for fuel pump, and 5 or 6 left pissed because I never got to them. This was before I found out rewriting with a factory cal was the fix
as far as what to rewrite with, I use factory ford software, ids, or whatever its called, using a passthru pro 3
some people say they use a file from the repository, but I will add this, I was sent a stock file from hptuners, as a recovery file, that I loaded into the first car I was dealing with, and the file started the car, however there were zero logging capabilities, hptuners could not identify the car, no aftermarket scanner I have would identify it, I had to log using obd2 generic, and there were literally like 8 or 9 pids that it would read. Absolutely no sae pids. I felt like I was tuning using ls1 edit. Took forever, I still get a migraine thinking about it. So if you plan on using one from the repository, be prepared that there may be other issues that pop up
If you have access to a j2534 pass through device, ford reprogramming is $33 for 3 days. And honestly money well spent

I'm curious, has anyone tried removing the sct tune via sct tuning device, updated the sct tuning device, reflashed with sct device and tried to see if the problem was gone when then trying to read and reflash with HPT? SCT released an update a while back because their devices weren't returning vehicles back to stock correctly and corrupting the base tunes - supposedly fixed in an update?
Was just curious if it's related to this or not...

That is supposedly whats happening, is the device is not returning the cal back to stock, I have heard from a sct tuner that the device still does not return to stock.
as far as returning the car to stock, then updating the device then reflashing with the device, I would think would not work, as it would technically be pulling a corrupt file on the reflash, as that is what the device put back in, if that makes sense. Anyway, flashing with a factory file is known to work, so that is what Im sticking with

just an update
15 gt just installed procharger on
had an sct handheld in it with a jlt. before install I returned to stock and fired it up and logged it.
CEL and no codes. stuck in mp14 100% and no wb activity. looks like its corrupt as well. will be flashing with ids tonight
so now i cant use HPtuner if the car tuned before with SCT?>
It seems this issue was isolated to 2005-2010 cars(just the oak PCM's?), but rshoe9 is having issues with a 2015 car now so who knows. My 2012 3.7 V6 mustang was SCT X3 custom tuned(email tune). I flashed it back to stock with the X3 and then read the stock tune with my HP Tuners interface (2.25 Beta, this was before 3.0 came out) and tuned away, no issues. I'm not sure if this issue has been fixed on the 2005-2010 cars.
Yes the issue did seem to be isolated to just the 05-10 mustang and this was after the 3.0 not the previous 2.25 unless you downloaded the 2.25 after the 3.0 update came out then you still had this issue. To my knowledge I don't know if anybody has tuned another car of this year model that had a previous SCT device on it and if the "FIX" worked. I assume it should be alright now since they are pretty good at fixing an issue when they can get around to it.
All good after idp reflash
Ended up making 647/525 with no issues
I'm assuming idp is a dealer level tool like IDS?
