My wideband, the Innovate DLG-1, has 2 wideband O2s and I have 1 in each side where the rear O2s would go. Is there a way for HP Tuners Pro to read both since they each have a data logging wire?

Yes.
In the Table display in the toolbar, you need to click on the EIO inputs you want to use. Then either set them up as WB0 or user defined and set up as you configured the first WB0. Connect the wiring in the appropriate pins.
