Auto trans to manual re flash

Hi guys im looking for some ideas. i have a 2000 camaro a4 car and in the next couple of weeks i will be installing a th-350 transmission. can i run my current auto tune and delete all the codes that come from the transmission not being there? or can i use the compare function to copy and paste a manual trans tune from the repository? or do i have to waste a hundred dollars worth of credits and write my complete file? i also seen a tab in the trans side of things that lets you pick auto or manual trans, is that enough to get the job done. ok one last one if i do flash my computer to a manual trans will the computer then be looking for a clutch switch and keep the car from starting?if so i dont think adding pins and tricking the computer is a big deal. Sorry for so many questions!

Run your current tune and turn off the related codes, will work fine. I suggest adding a speed sensor when you do your th350 swap, drives better with a speed input.
