500 inch lsx idling issues

WOT tuning done, starts right up, but since there is an aftermarket transmission in car ( with no electrical hook ups) ecu doesn't know when car is in gear or park so when we put it in gear it dies. any suggestions?

no sorry I should have been more descriptive, The issue is going into gear with the break applied sitting there idling. If you tap the throttle right when it goes into gear then it will idle in gear after that
