Support for new C6 Corvette A6 TCM

Hi,
I posted a related thread in Gen4 but I'm thinking this may be a support issue/question...

I have a 2009 Base Vette that is about to have it's A6 (6L80) automatic transmission replaced with a new one from GM.
I'm told that this new trans will have a new TCM that is blank and will need special HW to flash.

My question is, after the new A6 trans is installed and flashed by GM tools, will I still be able to tune the ECM and/or the TCM with my HPTuners?
I would at least need to tune the ECM to re-cal for supercharger, CAM, etc...
