P221D Tune Issue

I've completed the weight reduction. Leaving the EGR intact. When I unplug the Inlet Air Valve/Throttle body and the EGR sensor I get a P221D code. When I plug the Air Valve back in the code goes away, its letting me keep the EGR unplugged without a code. I feel like the Tune should have shut off that code from popping up when it is unplugged. Should I just leave it plugged in or should I get my tuner to fix the tune. I thought the inlet air valve sensor was supposed to be unplugged along with the EGR valve to properly shut that system off. Any help appreciated.
