Definitely post the tune and some data logs with the usual channels to see what's going on.

Lean codes means your LTFTs are more than +20%. Shouldn’t have that with just those mods. Be more specific about intake. Like intake manifold or cold air intake. Look for vacuum leak possibly where EGR tub was removed or an air leak after the MAF.
