For the VE table, are you making changes to the secondary VE table?
By default in the fbodies, the air shuts off at any RPM over 4K. You could set yours to shut off at say 3K knowing you only 'cruise' around at mostly under 3K. But to your question, my car has not...
On my car when tuning the MAF, if the RAF is way off the car wouldn't start and stay running at all. With a 100mm MAF, I would guess the RAF is off.

Make sure you are getting 100% TPS when you step on the gas. You can do it with HPT sitting with the car off once the cable arrives.
