Not sure which PCM your using but did you hook up or change the low oil pressure/level cut off? Also is your Idle air control motor working? (take it out, hook it up, cycle the key to see if it moves)

Looking at the log I would swear your problem is plugged cats but you have swapped them, have you checked the rest of the exhaust? I know a few years of these trucks had a problem with the mufflers...
did you verify what injectors you have on the engine and tell them when they did the tune?
