I am running an E40, LS2, T56 setup. I am attempting to raise the fuel cutoff to 7100 (7101) rpms in 2nd through 6th gear.
Often the fuel cut will start around 6850 rpms instead of 7100 rpms. ...

Is the VE Correction Factor table listed under the tabs Airflow/Dynamic active using an E40 ? If so, is it enabled at all during SD?
I believe the PCM will pull timing in the midway area of the previous column (95 degrees) to column (104 degrees). But since you are in between columns 86 and 95 I doubt any timing is being pulled...
Has your IAT Spark Correction -Add table been altered? If so, check your IATs in your log. You IATs could be very high after sitting resulting in knock, if timing is not pulled.
How you tune depends on the type of dyno. With a Dynojet, it is difficult to dial in certain rpm ranges since a WOT sweep is so quick.
One Dynojet WOT method is to have all your tunes set up...
