The only reason I bought HP Tuners and started doing all my own tunes 10 years ago was due to never getting what I wanted with remote tuning/handhelds, or even in person dyno tunes for that matter....

That could very well be the case. I have RPM anticipated shifts disabled on my setup, which could be why i'm not experiencing this issue. But, that is merely a guess.

It almost HAS to be in the downshift RPM/MPH tables. Also, make sure you have the N/V calculated properly as well as the tire size/rev per mile if the gear or tire size are not stock.
