You have not properly failed the MAF in the tune and why would you zero out the Airflow Vs Frequency table.
Cylinder Volume changed for bigger motor which bumped the VE table up.
EGR disabled.
Idle speed bump to 940.
Flow Rate Vs KPA changed for bigger injectors.
High and low octane table bumped up....

Just looked at my old G8 Stock Tune. You can change the transmission type to manual, and it also has a manual tab. Will this not work for your application?

I would also log injector duty cycle.
Your problem is the MAF and VE tables are still stock.
You need to call or email FIC and get your injector data. Do you have any data for the MAP sensor, readings at 0 and 5 volts?
Only injector changes I see is the "injector offset" has been changed...
First thing you need to do is make sure your injector data is correct. Are you running a boost referenced fuel pressure regulator?
