Different pinout. Blue/Green(P59) vs Blue/Red(P01) connectors. P01 had 512kB memory and P59 had 1MB.
Just use the P01/0411 PCM and LS1/LS6 vette type harness. Don't over think it.
I believe all Gen3 motors used the same physical PCM minus the 1998. Just the OS was different.
There is no difference between the PCM's themselves. The OS is also the same. It's just the tune that may be a tad different from year to year. P01 is the PCM model like E38 for the newer cars.

Many of the aftermarket intakes do not leave room for the factory bolts. Pan head hex bolts must be used with the FAST intakes (as an example) otherwise they leak quite badly.

The LS3's are a great way to go. I just hope you don't run into what I have. My injectors seem to be flowing at about 50% capacity. I have to double my VE just to keep my LTFT under 30%+.
