A 2006 6.0 truck with drive by cable doesn't exist, they are all drive by wire.

I've seen some weird crap happen when people go to the 2 or 3 bar OS's. The numbers go from the max of 640 to over 1,000 for whatever reason. Seen that on many tune files on here.

With that limited amount of information you aren't going to get much help. Be more detailed with all the mods, what vehicle, what fuel system and all that jazz so we know exactly what you are working...
You'd have to make your own spark tables for flex fuel, they don't populate themselves.

Something is wrong elsewhere if you started with trims at 45-50%, that is not a tuning issue.

Codes P0297 and P0299 are still on, those need to turned off with catless headers, plus the cat test is still active on this tune file. People that run the newest software can't remove those things...

Past that you can raise the idle from 525 to like 650 and they always smooth out.

Also if you didn't replace the lifters, you did it wrong. You can't run AFM lifters on a non AFM camshaft.
