Yikes... This is why I opted for the lingenfelter convertor box for my application. I dont trust any engine shops to mess with reluctors.
Ok... so we are talking about a 24x reluctor or a 58x? I assume since its stroked you might have completely replaced the stock crank correct?
First of all, what engine are we talking about here? Because that LS2 cover and cam sensor are not compatible with every timing gear...
Did you replace the crank sensor? cam sensor?
Did anyone bother to do a crank sensor re-learn? I would start there.

Check to make sure you put the TPS sensor in correctly. Sometimes they can be a little tricky depending on the TB. It sounds like you may have done this. Obviously the throttle stop adjustment screw...

I am just taking a shot in the dark here, but I think you need to spend sometime tuning in SD in your VE table. Get the VE within good LTFT and STFT and then move on to the MAF. You really shouldnt...
