You know i think you are right here. ive probably been over thinking it.
The rpm shoots straight up then goes flat. kind of the same after the 1-2 shift where it spins.
Is your VE table above 2500 untouched and stock also?
My main concern is that because the ve after 2500rpm is stock it is too different from the maf curve caausing the problem.
What TM did you see that would be worth turning off?
I can feel it. Like someone cuts the power off for a second. It kills the 60ft pretty bad

i was running stock cats with a magnuson 1900 for a while and i just had the temp thresholds maxed out so dod would still activate and i didnt run into any problems.
i noticed you have COT enabled in your tune. you should disable it so it cant screw with your fueling.......sorry i just saw you have the temp thresholds maxed.
i put a 3 bar map on the car. the correct offset and changed the scale in vve editor to 2 bar. i used stock zl1 numbers for 105 kpa and above.
