It's not a good idea to copy over a bunch of things from a different tune file. Especially from a different type of PCM all together.

I'd address the heater codes. If the o2 isn't heating up properly there is a chance it might run the trims up or down before it actually warms up. This looks like the case here.

It's best practice to set it correctly. The VE table is in reality the same type of unit/number that a gen 4 is but Hptuners uses the displacement value to put that into 0-100%.

It's possible that timing changed between shifts before but its almost certainly not TM. No GEN 3 I'm aware of has torque management between manual gear shifts.
