Don't worry about the permanent code for IAT circuit high, possibly turned off by tuner previously and may be why its there. The only issue you have at the moment is the Accelerator pedal position...
bump, have a customers Whippled 5.7 2013 charger dropping out #8 injector after a hard run intermittently. we"ve swapped injector, checked harness, changed coil pack, everything under the sun.
Move your RPM limiter up so it can complete the shifts without hitting the 6100rpm limit. Also, log your cylinder airmass and knock retard. That is going to show your cylinder airmass is dropping...
the airflow model is about 5-9% high, the cylinder airmass will come down once the MAF/VE curves follow commanded AFR at wot. right now its rich. falsely increasing Cyl airmass.
check fuel pressure if you haven't already.
post a read of your current file.
i usually only see the 4.5rpm slip when the ac is on. make sure it zeros out when the a/c is off. its hardcoded as far as i know and we are unable to changed the correct tables since they are...
i would set the spark minimum back to stock for a test. the timing flat lines at 0 degrees after startup. The pcm may keep idle speed higher due to not being able to reduce timing to control it.
start by dropping the shift pressure 5% at a time until you are happy with it.

yes the total ve is calucated based on fuel trims. the Base VE is what is in the pcm as a look up value and is used as a base before any corrections.
new crank? seen this before with crankshaft reluctor wheel being installed backwards or bent.

try to unlock the converter in 4th also. do a test run. Max the value out for the 4th gear apply and release to keep it unlocked.

after reviewing the log, you must've scaled the injectors. You will need to scale the virtual torque up tables to let the trans know that engine is making more torque for the given cylinder airmass....
did you scale for you injectors? if so, what size are they and what the scaling?
Still some gains to be had in that file even for a stock car.

definitely get a wideband in that thing. Maf curve is varying alot, the PE being set flat across the board is leaving room for improvement. i bet it picks up power on just dialing in fueling some....
broke plug, coil, or injector that is shorted. Things like that can cause VVA limp in conditions also. may be worth going over everything mechanically one more time.
