What are they for?
Check the help. Working with VCM Scanner->Enhanced IO->Connecting. That one has a couple of examples showing how to wire up a relay or a light/LED. I've heard of people using it as a nitrous controller. I've heard of people using it to create ID10T lights (think a light that lights up when you register knock or are in PE).
The reality is that you probably don't want to have to connect the device in most situations where you would want one of the things noted above. They're certainly handy to have and provide room for a lot of creativity, but I would assume that most people never use them.
